چکیده

This paper reviews state-of-the-art methods and presents new perspectives of implicit modeling, together with their relations with Constructive-SolidGeometry, for the computation and analysis of molecular surfaces. The link between implicit modeling techniques and the generation of molecular surfaces is possible thanks to the representation of the molecule as the iso-surface of an implicit function and to the definition of the solvent-accessible/solvent-excluded surfaces as the union/intersection of atoms. We also review methods that consider the position of each atom as a probability distribution and introduce new representations of molecular surfaces based on the uncertainty and thermal vibration of the atoms. Finally, the specialization of implicit modeling techniques to molecular surfaces allows us to analyze geometric/topological properties of molecules; to address molecular docking through the identification of cavities; and to combine surface-based and volumebased information through the implicit representation of the electron density map.

Controlled Blending of Procedural Implicit Surfaces

Implicit surfaces are becoming increasingly popular in geometric modeling. Procedurally defined implicit surfaces, in particular surfaces built around skeletons, provide an intuitive representation for many natural objects, and objects commonly used in geometric modeling. This paper presents several techniques that provide good control over the way different skeletally defined implicit surfaces...

Geometric and potential driving formation and evolution of biomolecular surfaces.

This paper presents new geometrical flow equations for the theoretical modeling of biomolecular surfaces in the context of multiscale implicit solvent models. To account for the local variations near the biomolecular surfaces due to interactions between solvent molecules, and between solvent and solute molecules, we propose potential driven geometric flows, which balance the intrinsic geometric...

Adequate inner bound for geometric modeling with compact field functions

Recent advances in implicit surface modeling now provide highly controllable blending effects. These effects rely on the field functions of R → R in which the implicit surfaces are defined. In these fields, there is an outside part in which blending is defined and an inside part. The implicit surface is the interface between these two parts. As recent operators often focus on blending, most eff...

An Alternating Direction Implicit Method for Modeling of Fluid Flow

This research includes of the numerical modeling of fluids in two-dimensional cavity. The cavity flow is an important theoretical problem. In this research, modeling was carried out based on an alternating direction implicit via Vorticity-Stream function formulation. It evaluates different Reynolds numbers and grid sizes. Therefore, for the flow field analysis and prove of the ability of the sc...
